Source could be just about anything:  driveshaft, drivebelt, loose bolts, etc.  It's on the dealer to spend some careful time with your Flex to get it worked out 100%, unfortunately.

If tuned:  Take note of the strategy code as you return to stock (including 3 bar MAP to 2 bar MAP) -> take car in & get it serviced -> check strategy code when you get car back -> have tuner update your tune if the strategy code has changed -> reload tune -> ENJOY!

Update: So my car has been back to the dealer for about a week today after the engine running rough. I went by there last night because they called and left me a message and told me my car was done. So i took a drive down to the dealer to check it out and it feels the same, the steering wheel still shakes at idle in gear and after you let it idle for a minutes as it comes down you can actually feel the engine running in the seat and hear almost like a drown of the engine running. Very strange because this car has always run very smooth, you couldn't even feel the engine running before. i asked them what they did to try to fix the issue and i was told that they changed motor mounts and pulled the the trans from the engine to re synchronize. Does anyone here have any idea of what this could be?

Does it do it when driving be it like granny or a thief?  If so I'm thinking something is making contact and transferring engine vibration directly to the chassis like a heat shield on catalytic converter, down pipe, turbo or exhaust.

Looks like they may have messed up the driveshaft or PTU somehow if they indeed pulled the transmission (not sure why they'd have to do that).  It's a bit early to replace motor mounts also, as I've rarely if ever heard of that work needing to be done.

I guess with the symptoms your describing sounds almost like a fuel  pressure wave of some sort. Z

Vaccume leak maybe? You would think that would be pretty obvious though. Was it a gradual increase in vibration or all of a sudden?

Update: I actually just picked my car up from the dealer and the vibration in the steering wheel has been resolved. So it turns out when the tech changed out the rear turbo that was defective he had to remove the sub frame in order to have access to the turbo, upon doing this he left all the weight of the engine and trans on the motor and trans mounts. It turns out the upper trans mount was damaged and that what was transferring the engine running to the steering wheel. but i will say im very grateful that they were able to fix the problem. (even though they were the cause of it)
